Should I be cutting off the flowers that are not needed? Male & female?

If I need no more fruitset I remove both as soon as possible.

Any extra growth beyond the secondary vines is generally removed by AG growers. Many terminate secondary vines at edge of patch and bury the end.

AND....should I cut them off at the base of the flower, or cut off the whole stalk that its on (near the vine)?

If you want to be super carefull cut them off half inch above the vine they are growing on. Treat the cut with fungicide. I keep a mustard squeeze bottle in my hip pocket and use Captan dust to treat any freshly cut areas.
