If I put Root Shield down will Clearys and Alliete be counterproductive?

Dave,
Unfortunately Alliete is "notorious" for killing certain beneficial fungi.
Cleary's (Thiophanate-methyl) is less damaging but only works on a disease that is already active. Cleary's has no preventive properties.

Fungicides are often used in combination with Trichoderma. See this clip as just one of many examples:
Two Trichoderma isolates, T1 and T13 were applied singly or in combination with a low rate of fludioxonil in greenhouse evaluations. The results suggested that fludioxonil and Trichoderma could be integrated into a disease management program for fusarium root rot in coneflower.
