Last year I applied my tea with a back-pack sprayer.

Am I killing any of the good guys doing this? Is there a better way to apply it?

through the overheads so the whole patch gets the benefits of the tea.

What kind of backpack sprayer? Check your nozzle tip to make sure it doesn't have a 90 degree angle in it. Think about the process the organisms have to go through to get out the end of you sprayer and onto the plant. You want to be as gentle as possible.

I question weather microscopic bacteria have a problem with a 90° turn and low pressure,,,a hot pump could create some problems.

I use the mist blower, a utility pump from a barrel/tote, hand water from a can, and occasionally the overheads. It's all good.

The issue typically isn't the bacteria, but rather the fungi and protozoa.
